Are Mazda Proteges good dailies (like civics?) If so, which year should I look for?
I have no problems with mine. Easy maintenance, practical, cheapish parts. It's lack luster in excitement and is basically a point A to point B car. I have no real complaints about it but it could be better in terms of performance. Gas mileage is pretty good so as a daily sure. As a fun daily..ermm probably not so much. get a 2001 or higher they look far better in my opinion than the older gen 3's. I know nothing of the older gen proteges though. It is no miata by any means. But the space and comfort over the miata is nice from time to time.
If you wanted to lightly mod it I would pick the civic over it. But that kinda defeats the point of a daily lol.

I bought my mom one in '03. She quickly put 100k mile on it in about 3-4 years (I know...) and is of the generation where a car at 100k is on its last legs. Meticulously maintained, she sold it to my older sister for commuting. It now has 200k on it and has had no major issues.
I have a Protege 5 on my short list right now for cheap commuter cars. The Protege isn't quick, like the Miata, but man, they are fun cars to drive! Surprisingly nimble.
I would stick with the 2.0 liter. I think the 01-03 is the generation that I would look for. The MP3 is the non-turbo sedan special edition. The MP5 is the wagon. The Mazdaspeed version had issues if hotdogged a lot. A good friend of mine had an 03 MP5. It was slow, slower than my EP3 hatch, but he saw 35+mpg on the freeways with it.
